I need them to be set up in 2 -week intervals. Also, our pay periods run Wednesday-Tuesday, is there anyway to show this? Or do I have to just use it as is? Thanks!

You can change the week starting date by adjusting a preference. Go to Edit > Preferences > Time & Expenses > Company preferences and select Wednesday as the first day of the work week. Unfortunately, there is no way to make time sheets run for 2 weeks at a time.

For example, should each emp., have their own timesheet file or should I have an entire file for them and file by pay period.

I file them by the payroll date - all employees time sheets get attached to the payroll reports. There may be situations in which you want them filed by employee - in that case, I would make a copy and file by the employee name as well.
I work in a small dental office in Oakland, CA. We use ADP payroll services and clock in via the internet. Whenever I rack up OT, even if it's only a few minutes, it gets erased from my timesheet come payday. It's very annoying. Is it legal?
